RDP shortcuts can bypass RD Web, but they still can't bypass the RD Gateway. For me, RD Gateway is the logical control point. The RD Gateway points to my MFA proxy infrastructure, which then points back to my NPS Servers.

I can connect to the app proxy URL and get Azure MFA preauth+MFA and launch any published app using either new html5 client or old IE activex method just fine.
